SUMMARY:Understanding the driving forces for phase separation\, the material properties of condensates and their aging processes related to neurodegenerative diseases
DESCRIPTION:Speaker: Tanja Mittag\, Ph.D. Member\, St. Jude Faculty\, Department of Structural Biology\, St. Jude Children’s Research Hospital\, Memphis \nwww.stjude.org/mittag \nStress granules (SGs) are biomolecular condensates that form in response to cellular stress. A plethora of genetic\, cell biological and histopathological evidence have implicated SGs in the pathogenesis of neurodegenerative and neuromuscular disorders collectively known as multisystem proteinopathy (MSP)\, including amyotrophic lateral sclerosis (ALS)\, and frontotemporal dementia (FTD). Together\, the combined evidence suggests that prolonged stress granule assembly promotes disease\, and that mutations in RNA-binding proteins that favor fibrillization can short-circuit this process. Aging of stress granules\, including fibrillization from condensates as well as dynamical arrest\, have been proposed as mechanisms driving pathogenesis. Hence\, SGs are widely viewed as crucibles or birthplaces of neurodegenerative diseases. Other evidence suggest that they could slow down fibril formation of disease relevant proteins such as TDP-43. Here\, we will describe our recent work on understanding the driving force for phase separation of proteins\, how protein sequences encode material properties and timescales of condensate aging. We will further tackle the mechanism of fibril formation from condensates with implications for our understanding of neurodegenerative diseases.

SUMMARY:How is neurotransmitter release triggered in microseconds
DESCRIPTION:Speaker:  Josep Rizo\, Ph.D. Virginia Lazenby O’Hara Chair in Biochemistry – Professor\, Departments of Biophysics\, Biochemistry and Pharmacology – UT Southwestern Medical Center\, Dallas\, USA. \nThe release of neurotransmitters by calcium-triggered synaptic vesicle exocytosis is crucial for interneuronal communication and involves very fast (< 1 ms) vesicle fusion with the plasma membrane upon calcium influx into a presynaptic terminal. Great advances have been made to understand the molecular mechanisms underlying this process\, but two central questions have remained unanswered: how is membrane fusion induced and how does Ca 2+ help to trigger fusion in microseconds. Thus\, it is known that the SNARE proteins syntaxin-1\, SNAP-25 and synaptobrevin form a tight four-helix bundle called the SNARE complex that ‘zippers’ from the N- to the C-terminus to bring the synaptic vesicle and plasma membranes together\, but bringing membranes into contact is not sufficient for fusion. It is also clear that the SNARE complex is disassembled by NSF and SNAPs to recycle the SNAREs\, that Munc18-1 and Munc13 orchestrate SNARE complex assembly through an NSF/SNAP-dependent pathway\, and that the Ca 2+ sensor synaptotagmin-1 triggers fast release in cooperation with the SNAREs\, but the mechanism of action of synaptotagmin-1 is unknown. Our all atom molecular dynamics simulations now suggest that extension of the SNARE helices into the juxtamembrane sequences preceding their transmembrane regions initiates fast\, microsecond scale membrane fusion because the hydrophobic transmembrane residues are brought into the polar membrane-membrane interface\, where they catalyze encounters of the hydrophobic acyl chains of lipids from both membranes. Catalysis of such acyl chain encounters is likely to underlie all types of biological membrane fusion\, including viral fusion. Our simulations\, together with NMR and FRET data\, also suggest that helical extension into the juxtamembrane regions is hindered by energy barriers and that synaptotagmin-1 acts as a lever that\, upon Ca 2+ influx\, facilitates such extension by re-orienting on the membrane and pulling the SNARE complex. This model is supported by Electrophysiological results from the lab of our collaborator Christian Rosenmund.

SUMMARY:Deep mutagenesis to extract mechanistic insights into amyloid transition states
DESCRIPTION:EXTRAORDINARY IBMB SEMINAR\nAmyloid protein aggregates are pathological hallmarks of more than fifty human diseases including the most common neurodegenerative disorders. While Cryo-EM has revealed the structure of many different fibrils\, the process by which a soluble protein nucleates the formation of amyloid fibrils is still poorly characterised. This is the key step to understand to be able to prevent or slow down the formation of amyloids\, but the rules controlling the kinetics of the process are still unclear. This is partially due to how difficult it is to characterise amyloid formation in vitro and to do this at scale. We have developed a kinetic selection assay to report on amyloid nucleation and employed it with combinatorial mutagenesis and machine learning to reveal the transition state of the nucleation reaction of amyloid beta\, the protein that aggregates in Alzheimer’s disease. By quantifying the nucleation rates of over 140\,000 proteins we obtained an estimate of the changes in activation energy for every possible mutation in amyloid beta\, as well as a quantification of the energetic couplings between over 600 pairs of mutations. This dataset allowed us to build a “portrait” of the amyloid beta nucleation transition state\, revealing that amyloid fibrils nucleate starting from a structured C-terminal hydrophobic region where specific interactions are established.  While identifying the amyloid beta conformation to target to stop or slow down amyloid formation in Alzheimer’s disease\, our work provides a general strategy based on combinatorial mutagenesis and selection that can be used to target the transition states of other biological reactions. What is more\, these datasets can also be used to train new models that accurately predict amyloid formation from sequence.

SUMMARY:PCBakers! Charity Breakfast
DESCRIPTION:After a long summer break\, PCBakers is back in action! Our next bake sale will be on Tuesday October 29th from 9:00-11:00 near the entrance of the PCB on Av. Doctor Marañon. There will be dozens of delicious home-made pastries to choose from\, as well as drinks to cleanse your palate before you go for a second helping! 😉  The suggested minimum donation is 3 Euros\, which includes a portion of the pastry of your choosing\, including the drink (kind reminder to bring your own mug). This month we are raising funds for Gats de Gràcia\, a non-profit organization which strives to care for stray cats\, improve the relationship between stray cat colonies and their human neighbors\, find “forever homes” for cats which are up for adoption\, and do outreach to help inform the public about our furry feline friends. Hope to see you there\, and thanks for helping the PCBakers to bake for change!
