SUMMARY:Single-cell and single-molecule computational epigenomics
DESCRIPTION:Speaker: Maria Colomé-Tatché\, PhD. Biomedical Center\, Faculty of Medicine\, Ludwig Maximilian University Munich and Institute of Computational Biology\, Helmholtz Center Munich\, Germany. \nAbstract: \nRecent breakthroughs in high-throughput sequencing of single cells are revolutionizing the biological and biomedical sector. Among the different -omics layers that can be measured at the single-cell level\, single-cell epigenomic measurements present a rich layer of regulatory information that stands between the genome and the transcriptome. These measurements can be obtained for large heterogeneous samples of single cells to profile tissues\, organs and whole organisms\, and to study dynamic processes like cellular differentiation\, reprogramming or cancer evolution. These data types provide an unprecedented level of measurement resolution.\nIn this talk I will discuss how single-cell ATAC-seq and single-cell DNA methylation data can be used to study cell identity [1\,2]. I will introduce and compare multiple feature space constructions for epigenetic data analysis and show the feasibility of common clustering\, dimension reduction\, batch integration and trajectory learning techniques for both single-cell DNA methylation data and scATAC-seq data.\nStudying single-cell DNA methylation heterogeneity using single-cell DNA methylation measurements is however complicated\, as experimental protocols are costly and difficult to implement. I will present an alternative strategy\, which involves minION sequencing combined with deconvolution of single-molecule methylation signals to reconstruct cell-type methylation profiles. I will show how\, using this method\, it is possible to deconvolve the methylomes of different cell types from an in-silico mix of cells.\nAnother level of genomic information that can be extracted from single-cell data are single-cell copy number variations (CNVs). I will present a novel algorithm\, epiAneufinder [3]\, which exploits the read count information from scATAC-seq data to extract genome-wide CNVs for individual single-cells\, and I will show how the obtained CNVs are comparable to the ones obtained from single-cell whole genome sequencing data. Thanks to epiAneufinder it is therefore possible to add a relevant extra layer of genomic information\, namely single-cell copy number variation\, to every scATAC-seq dataset without the need of additional experiments.

SUMMARY:Shining light on the cancer genome
DESCRIPTION:Speaker: Prof. Erik Larsson Lekholm. \nGroup Leader – Human Genomics and Bioinformatics Group\, Department of Medical Biochemistry and Cell biology\, University of Gotheburg\, Sweden. \nAbstract \nIn this talk\, I will describe some of our efforts to unravel mechanisms governing mutation distribution and recurrence in cancer genomes\, motivated in part by the goal of improving the identification of cancer driver mutations. Specifically\, we have come to focus on mutagenesis by ultraviolet (UV) light in skin cancers and mutations in non-coding DNA. Skin cancers pose a unique challenge due to the presence of numerous potent UV mutagenesis hotspots in gene regulatory regions; a type of localized mutational phenomenon that has confounded the search for recurrent non-coding driver events. To decipher the mechanism underlying such mutation hotspots\, we have used a combination of computational and experimental techniques\, including high-throughput UV damage lesion mapping by CPD-seq and\, more recently\, Capture CPD-seq. I will also discuss some of our ongoing research that builds upon these findings and methods. This includes new computational methodology for driver mutation discovery and the utilization of UV damage mapping as a tool to study protein-DNA interactions.

Martinez-Jiménez\, PhD. – Principal Investigator – Molecular Mechanisms of Ageing – Helmholtz Pioneer Campus\, Helmholtz Zentrum München | Neuherberg\, Germany. \nAbstract: \nIn this presentation\, dynamic changes in cellular states as organisms age will be demonstrated\, shedding light on the intricate interplay between cellular heterogeneity and the aging process. Emphasis will be placed on how cellular functions and responses to external stimuli are influenced by hepatic ploidy\, which is triggered by a conserved program in response to genotypic stress\, environmental stress\, and/or aging. Additionally\, the varied transcriptomic profiles exhibited by seemingly homogeneous populations of hepatocytes in response to a metabolic challenge will be highlighted. Overall\, the investigation of the impact of cellular heterogeneity on tissue function during aging will open a new field of precision toxicology\, promoting the development of safer drugs by analyzing age-related changes and chronic liver conditions at the single-cell level.

DESCRIPTION:El Parc Cientific de Barcelona y Euro-Funding organizan el próximo 24 de enero una charla para abordar las principales oportunidades europeas de financiación a través del programa EIC Accelerator abordando sus principales novedades respecto a convocatorias anteriores. En concreto\, analizarán este programa altamente competitivo para financiar las últimas fases de un desarrollo a partir de su nivel de madurez de tecnología (TRL6 o7) hasta la llegada a mercado\, permitiendo la definición del modelo de negocio para convertir el desarrollo en producto\, servicio o proceso listo para el mercado alineado con la estrategia de crecimiento de la empresa. \nLas actividades a financiar incluyen ensayos\, finalización de prototipos\, validación\, demostración y pruebas en condiciones de entorno real y replicación en el mercado. El EIC Accelerator se centra en innovaciones basadas en descubrimientos científicos o tecnologías innovadoras. A través de la financiación\, el programa apoya asimismo a pymes innovadoras para la atracción de capital privado necesario para la fase de escalado de empresa. \nHay una gran cantidad de modelos de negocios diferentes que pueden recibir financiación directa a través del programa pero los dos criterios más importantes son la escalabilidad y la rentabilidad. Durante la presentación se va a hacer una revisión sobre los diferentes modelos de negocio\, y cómo afrontar un plan de negocio de cara a la atracción de fondos del programa EIC Accelerator.
